I have succssfully created my test level however the panels are discolorated(gray walls show up black). Is there any way to fix it? Since I am using GiIMP is there any way I can use the .gpl as the pal.act for the Openbor engine to use? Is it normal for the sprites to flash a bit of pink?

It looks like you have one or more palette setup issues going on.
GPL is not a palette file, and it doesn't matter anyway. OpenBOR only accepts the image itself or an .act palette file as the palette source. In the case of levels, there's no reason to have .act or any other kind of palette files unless you are doing alternate palettes for the level. OpenBOR automatically extracts the base palette from background image.
Obviously not. If you have a pink flash or pink "glow", we can probably assume you are using magic pink for the transparent color. That's the most common choice, so no problem there. But you probably have anti aliasing turned on in your imaging program and it's mixing the pink in with your other colors.
There's a lot of moving parts to your questions, so everything above is an educated guess. Please provide your working material and we can get you a more solid diagnosis.
