I can see some flaws such as SHIELD agent blinking while flying out and mirrored arrow on direction left levels BUT those can easily fixed and everything looks great 
For mirrored arrow, I highly recommend using Custom arrow
I can see some bosses here such as Vulture and Klaw. I'm not fond with its interruptible trait, I highly recommend modifying it to allow player to knock him down. If you have problem making flying enemies, you can use my method in coding Harpies in Map demo. You can find harpies in the mountains
Also, it's nice to see various NPCs. IMO it would be great if some of them can use targetted shoot
About your wish for non-lethal fall to hole feature, I've modified that Map demo which features that feature (it uses multiple scripts to it would be best to use a demo to show it)
I'm still adding more features to the demo ATM. Once I'm done, I'll upload an updated version of that demo for you and anyone to play and learn
BTW it's nice to see Stan Lee appearing in this game as well ;D

I've been playing around with Rogue , She is my most used character in your game I edited her hair to make it look more like it's from the 90's cartoon I love editing sprites and stuff , hope you like it.
