One thing I like to do is simply give bigger dudes high gravity and high defense against landing/bludgeoning damage. This does several duties.

[*]It allows you to still have some fun throwing them, but makes doing so not such a great tactic. A distance throw for instance won't send them far at all. If they have a riseattack, it's ever better. They get right up from the throw while you're still recovering from it - heh heh heh. In comic terms, think of say, Colossus vs. Hulk. Colossus is plenty strong enough to pick the Hulk up throw him to the deck - but it's not going to faze Hulk in the least, and Colossus probably won't enjoy what happens next.
[*]It ruins juggle combos. All the grab resistance in the world won't help when players (or enemies) can ping pong Hulk back and forth until his HP runs out. Thematically, it also makes sense. This is a game, so Captain America needs to be able to knock Hulk down with a swing of his shield - but that doesn't mean said knockdown should send him flying like it does a common mook.
[*]Finally, it just makes logical sense for the damage perspective (and makes slams ineffective against them even though the move "work"). Hulk is probably a bad example since nothing at all really hurts him, so let's just think of a huge human. Trying to take down a Rikishi by socking him in the breadbasket? Probably not the best idea when there's about 50lbs of lipids and abs between his xiphoid process and your fist. But the biggest guy in the world can be run throw with a knife just fine. In video game terms, bludgeoning defense just works well for that.
